Přednáška teoreticky probírá základní metody molekulárních markerů a jejich využití při řešení nejrůznějších
otázek v systematice a populační biologii rostlin. Podstatná část je věnována diskuzím nad přečtenými články z
odborných časopisů.

Study literature and tutorials can be given in English. The lecture comprises basic methods of molecular markers
and their use for various applications in plant systematic and population biology. Important part are discussions
about scientific papers.

1. molekulární markery - charakteristika dat získaných molekulárními technikami, přehled technik a aplikací, rozdíly mezi markery z různých hledisek a jejich využitelnost pro různé aplikace a otázky
2. isozymy - elektroforéza, typy enzymů, způsoby hodnocení isozymových gelů, kodominantní data a jejich vyhodnocování, základy populační genetiky a využití kodominantních molekulárních dat ke zjištění míry diverzity, populační variabilita, populační struktura, F statistika, použití isozymů v systematice, vztah mezi vlastnostmi rostlin a isozymovou diverzitou
3. DNA - genetická informace, struktura genomu, přístupy ke studiu DNA, princip PCR technik, RAPD - výhody a omezení metody, způsob vyhodnocování dominantních dat, použitelnost metody pro zjišťování klonální struktury, distribuce genetické variability nebo pro zjištění fylogenetických vztahů
4. AFLP - princip a povaha techniky, výhody a nevýhody metody, využití v systematice blízce příbuzných rodů (výhody vs. omezení), použití v různých populačně-biologických studiích, statistické techniky a přehled software pro hodnocení variability a zjišťování struktury v datech
5. restrikční techniky (RFLP, PCR-RFLP) - princip a využití restrikčních endonukleáz, klasická RFLP (Southern blotting), PCR-RFLP (využití univerzálních primerů pro studium variabilních oblastí genomu), specifika cpDNA (nerekombinace, haploidie, uniparentální přenos, konzervativnost) a její využití pro studium hybridizace, šíření semen, podíl přenosu pylu a semen na celkovém genovém toku, fylogeografie - studium postglaciální migrace
6. mikrosatelity - typy a variabilita tandemových repetitivních sekvencí, jaderné a chloroplastové mikrosatelity, izolace mikrosatelitových oblastí a design primerů, vyhodnocování dat (kodominance, vysoká variabilita), mutační modely mikrosatelitů, specifická statistika a software, analýza rodičovství (parentage analysis), populačně genetické studie, využití mikrosatelitů v systematických studiích
7. sekvenování - princip dideoxy sekvenování, využití automatického sekvenátoru, sekvenování chloroplastového (rbcL, rbcL, trnL-F, non-coding regions) a jaderného (ITS, geny pro rDNA, low-copy genes) genomu, výhody a použití sekvenování různých genů a intergenických oblastí, přehled metod analýzy sekvenčních dat, modely evoluce sekvencí DNA, software pro analýzu, genové banky
8. shrnutí technik molekulárních markerů (technické detaily, výhody a omezení jednotlivých metod), shrnutí typů otázek řešitelných pomocí molekulárních dat (na co všechno je možné dát odpověď a pomocí jaké metody), další příklady využití molekulárních markerů
Každá přednáška je složena ze dvou částí:
1. prezentace a diskuze dvou článků vztahujících se k problematice z minulé přednášky (vždy je jeden populačně-biologický a druhý (bio)systematický)
2. vysvětlení principu molekulární techniky, ukázky dat produkovaných konkrétní molekulární technikou a způsoby jejich vyhodnocování, příklady použití techniky na řešení různých problémů (jak systematika, tak populační biologie rostlin)

1. molecular markers - characteristics of molecular data, overview of techniques and applications, differencies among marker types, use for various applications and problem solutions
2. isozymes - electrophoresis, enzyme types, methods of evaluations of isozyme gels, codominant data and their evaluation, basics of population genetics, genetic diversity, population variability and structure, F statistics, use of isozymes in systematics, relationships between plant traits and isozyme diversity
3. DNA - genetic information, genome structure, approaches to study of DNA, PCR principle, RAPD - advantage and restrictions of the method, evaluation of dominant marker data, use of the method in determining of clonal structure, genetic variability distribution or fylogenetics
4. AFLP - principle, advantage and restrictions of the method, use in systematics of closely related species, use in population studies, statistical techniques and software overview for evaluation of variability and detection of the structure in the data
5. restriction techniques (RFLP, PCR-RFLP) - principle and use of restriction endonucleases, RFLP (Southern blotting), PCR-RFLP (use of universal primers for study of variable genome regions), specificity of cpDNA (non-recombinant, haploid, uniparental inheritance, conservative) and its use in hybridisation and seed dispersal studies, pollen/seed ratio in total gene flow, fylogeography - postglacial migrations
6. microsatellites - types and variability of simple sequence repeats, nuclear and chloroplast microsatellites, isolation of microsatellite regions and primer design, evaluation of the data (codominance, high variability), mutational models, specific statistics and software, parentage analysis, population and systematics studies
7. sequencing - principle of dideoxy sequencing, use of automated sequencer, sequencing of chloroplast (rbcL, trnL-F, non-coding regions) and nuclear (ITS, rDNA genes, low-copy genes) genome, advantage and use of different genes and intergenic regions, overview of sequence analyses methods, DNA evolutionary models, software, gene banks
8. molecular marker in summary, techniques (technical details, advantage and restrictions of each method), summary of types of questions (what we can ask and which method can give the answer), further examples of use of molecular markers, prospects
Each lecture consists of two following parts:
1. presentation and discusion of two papers related to the topic of previous lesson (with emphasis on both, systematics and population biology)
2. explaining of the molecular technique, showing examples of the data and methods of their evaluation, examples of use of the technique for solving diverse problems
