1. Genome structure and its analysis. Searching in databases of genomes of bacteria and archaea, structure of genes, searching for information about gene properties, their sequences. 2. Structure of transposons and IS elements. Properties of transposases - search using BLAST, specialized database for transposons (IS finder). 3. Properties of plasmids. Genetic evidence of plasmid replication mechanism, RNAI inhibition in CoEl1 plasmid. Study of plasmid compatibility, genetic versus bioinformatic approach. 4. Bacteria and archaea viruses. Sources of information on the phages of bacteria and archaea –Viralzone. Molecular biology of viruses - replication, integration, host-virus interaction. Examples of bacteriophages use in genetics, multiplicity of infection, phage titer determination. Use of vectors derived from phage lambda in metagenomics. 5. Genetic versus physical mapping. Conjugative mapping - examples. Non-specific transduction, principles of transduction mapping and use in mutant preparation - examples. Three-factor crosses examples. 6. Basics of genetic analysis. Examples of mutant evaluation, principles of mutant selection, selection conditions, reverse versus suppressor mutation, genetic evidence of intra / inter gene suppressor mutation. Mutation localization in gene, marker rescue, deletion mapping, examples. 7. Principles of non-specific mutagenesis. Calculation of mutation rate. Transposon mutagenesis - an example of the Nebraska transposon library. 8. Targeted mutagenesis. Allele exchanges, examples of strategies in different bacteria.
