Preliminary scope of work |
Mechanismus fotosyntézy bakterií a vyšších rostlin stojí na unikátních vlastnostech jen několika málo druhů molekul, zejména chlorofylů a karotenoidů. Stejná molekula může plnit různé funkce podle toho, jak silně interaguje s dalšími podobnými molekulami, nebo svým proteinovým okolím. Fascinující vlastnosti chlorofylových a karotenoidových agregátů mají potenciál k využití při konstrukci umělých fotosyntetických systémů. K tomu je však také třeba pochopit zákonitosti, podle kterých dochází k jejich samoorganizaci do funkčních agregátů. Úkolem této diplomové práce bude zkoumat stabilitu různých agregátů metodami molekulární dynamiky a kvantové chemie, a simulovat jejich lineární a nelineární optická spektra (poskytnutým softwarem), zejména s ohledem na vztah těchto spekter a struktury agregátů. Řešitel bude systematicky uveden do teorie optické spektroskopie, dynamiky otevřených kvantových systémů a příslušných partií pokročilé statistické fyziky a kvantové mechaniky. Předpokládá se, že řešitel absolvoval kurs kvantové mechaniky a statistické fyziky, kvantová teorie molekul je výhodou. Řešitel by měl být schopen programovat v některém programovacím jazyce - práce na simulačním programu vyžaduje Fortran 95 a Tcl. Pro čtení původní literatury je třeba alespoň pasivní znalost angličtiny. Předpokládá se, že výsledky této práce budou publikovány v odborném časopise. |
Preliminary scope of work in English |
The mechanism of photosynthesis of bacteria and higher plants depends on unique properties of few types of molecules, mainly chlorophylls and carotenoids. The same molecule can fulfill different functions according to the strength of interaction with other similar molecules, or its protein environment. Fascinating properties of chlorophyll and carotenoid aggregates have a potential to be use in construction of artificial photosynthetic systems. To this end, it is necessary to understand law according to which these and other molecules assemble into functional aggregates. The goal of this thesis will be to study stability of different aggregates using methods of molecular dynamics and quantum chemistry, and to simulate their linear and non-linear optical spectra (using a provided software tool), mainly with respect to the relation between these spectra and the structure of the aggregates. The student will be systematically introduced into the theory of optical spectroscopy, dynamics of open quantum systems and corresponding topics in advanced statistical physics and quantum mechanics. It is assumed that the student is acquainted with quantum mechanics and statistical physics, quantum theory of molecules is an advantage. Programming abilities in some programming language is required ? the work on simulation program requires Fortran 95 and Tcl. For reading of the original literature, at least passive knowledge of English is needed. It is assumed that the results of this work will be published in a scientific journal. |
