Preliminary scope of work
Náplní projektu je charakterizace viroidových částic za různých podmínek s ohledem na jejich biologické funkce. Doktorské studium by mělo probíhat v rámci společně vedené doktorantury, na jejímž vedení by se měla spolupodílet prof. Marie-Christine Maurel z University Paris VI., kde bude probíhat biologická příprava a charakterizace viroidu. Díky společnému programu s prof. Guiseppe Zaccai v Grenoblu, z laboratoře neutronového rozptylu v Ústavu Laue Langevina (ILL) jsou vytvořené podmínky pro experimentální neutronová studia. Neutronový rozptyl bude měřen na koncentrovaných roztocích RNA jako funkce teploty. Střední posuny a efektivní silové konstanty budou určované z teplotních závislostí rozptylových dat a pomocí nich bude charakterizovaná dynamika vnitřních makromolekulárních pohybů v pikosekundové a nanosekundové časové škále. Charakterizace viroidu a jeho segmentů bude doplněna měřením teplotně závislých UV absorpčních a Ramanových spekter, diferenciální skenovací mikrokalorimetrie, gelové elektroforézy a elastického optického rozptylu, a prováděním molekulárně dynamických simulací s využitím vybavením pražské laboratoře.
Preliminary scope of work in English
The project is to characterise the dynamics of viroid particles under different conditions in order to relate it to biological function. The doctoral study is expected to be organized within the framework of co-tutored scheme co-supervised by prof. Marie-Christine Maurel from University Paris VI., where the biological preparation and characterisation of the viroids will be done. A collaborative program has been launch with Guiseppe Zaccai in Grenoble, at the neutron scattering facility of the Institut Laue Langevin (ILL), where the neutron part of the study will be performed. Neutron scattering will be measured on concentrated solutions of the RNA, as a function of temperature. Mean square displacements and effective force constants from their temperature dependence will be calculated from the scattering data, to characterise the dynamics in the picosecond to nanosecond time scale of internal macromolecular motions. Characterization of the viroid and its segments will be completed with methods of temperature dependent UV absorption and Raman scattering, differential scanning calorimetry, gel electrophoresis, and elastic optical scattering, and molecular dynamic simulations will be performed by using experimental and computational facilities of the Prague laboratories.
