Práce se bude zabývat vývojem webového nástroje pro vizualizaci predikce vazebných míst mezi proteiny a malými molekulami. Tyto tzv. protein-ligand interakce jsou zajímavé zejména proto, že většina v současnosti používaných léčiv jsou malé molekuly. Pro tuto úlohu byla na MFF vytvořena aplikace P2RANK. P2RANK je multiplatformní program, který se spouští z příkazové řádky. Na vstupu dostane název souboru a sadu parametrů a na výstupu vrátí seznam predikovaných protein-ligand vazebných míst spolu s Python skriptem pro vizualizaci v PyMolu. Cíle práce jsou dvojí - umožnit vizualizovat výsledky predikce v rámci nově vytvořeného webového rozhraní a současně zahrnout informaci o konzervovanosti jednotlivých residuí. Webové rozhraní bude umožňovat uživateli vidět predikovaná místa a interagovat s nimi. Pro možnost vizualizovat konzervovanost bude třeba vytvořit bioinformatickou pipelinu, která bude schopna tuto informaci pro vstupní molekulu vygenerovat a pak ji i vizualizovat v rámci rozhraní.

Preliminary scope of work
The thesis will be focused on the development of a web-based tool for visualization of predictions between proteins and small molecules. These so-called protein-ligand interactions are of great interest because most of the currently used drugs are small molecules. Recently, a tool called P2RANK was developed for this task at FMP CU. P2RANK is a multiplatform application which can be run from command line. It takes a file name and a set of parameters on its input and returns a list of predicted protein-ligand interactions together with Python script for PyMol visualization. The goal of the thesis is twofold; to enable visualization of predictions in a newly developed web interface and also include conservation information about individual residues. The web interface will enable a user to see the predicted interactions and interact with them. In order to include conservation visualization, the student will develop a bioinformatics pipeline which will generate conservation information for an input molecule and visualize it in the interface.
